Autohotkeys does not work well for remapping keys, especially modifiers. Sharpkeys has been working well for my French keyboard : I swapped LCtrl and Caps-Lock, then put LCtrl on Apps and mapped Apps to Hyper key in emacs. Very good and well documented article on the topic.
indeed Frabric, for swapping key purpose I do recommend Sharpkeys which functions in lower level comparing to autohotkeys. My Finnish keyboard AltGr is not recognized by Sharpkeys, so I needed to figure out all those hex values in the register files. Luckily it all went out well after 2hr studies.
